The visitors struck in the final minute through Conor Lewis to claim victory in a tight affair against Rob Page's young Reds.
James McConnell picked up his first minutes of pre-season during the opening period, while Emmanuel Airoboma went closest from a set-piece that was narrowly off target.
Lewis Koumas was also particularly lively in his 45-minute stint following his Anfield cameo on Monday evening.
Around the hour mark and after a change of personnel, Liverpool combined via Kieran Morrison and Ben Trueman, with the latter producing a great run into the box, though was unable to turn the ball home.
Kornel Misciur was also tested at the opposite end, producing a great save, while Oakley Cannonier almost scored with his first touch, sprinting onto a through ball until the visiting goalkeeper swept up well.
Kareem Ahmed also fired wide of the mark, while Calvin Ramsay cut inside and produced a curling shot that was saved.
Cannonier was again found in the final third via Morrison, though fired off target, ahead of Bolton's late winner.
Wanderers produced a rapid counter with Lewis sprinting forward to finish from close range.
